Here's what's going on in plain terms: your carpet has layers. On top is the carpet you see and walk on. Underneath that is a spongy pad (called carpet padding), and under that is your subfloor, either plywood or concrete. When water from a leak soaks in, the carpet on top might dry out, but that spongy pad underneath acts like a giant kitchen sponge. It holds onto moisture for days or weeks, and that trapped moisture is what's creating that musty smell.
The most important thing to understand: if the padding stayed wet for more than about 24–48 hours, it almost certainly needs to be thrown away and replaced. You cannot dry it back to a clean state. No amount of shampooing or deodorizing the carpet on top will fix a smell that's coming from contaminated padding underneath. Think of it like putting a fresh tablecloth over a dirty table, the smell comes right through.
